Get the party bard, rogue or anyone with a high Diplomacy check to make the ninja friendly. Then throw a party with the ninja, wait until he goes to sleep and then coup de grace him.

Remember, you can go ethereal as well. Plane Shift is also an out, because you are several hundred miles away from where you target. You can always run away. Do you need to do this with an already existing build or one that you will be making? What are your domains.

Overall, a 15th level cleric is actually a more powerful character than a 20th level ninja. You shouldn't have that much trouble.
